Jake Heaps struggled under center, going 14-of-30 for 91 yards and a pair of interceptions for the Cougars (2-5), who slid to their fifth loss in six games.
Bryan Kariya had 57 yards on 12 carries and JJ DiLuigi recorded six catches for 37 yards for BYU, which won at San Diego State last week.
